Have you checked out wotif and the like?

I've stayed at lots of places but I can't quite remember the names apart from the popular ones like sofitel, park hyatt, grand hyatt, crown... but I've also stayed at other little ones that were just as good.

I would say try and get a serviced apartment if you can with 2 rooms. Or somewhere with a big room that has a sofa in the lounge that is seperate? You can also get two rooms that connect and have a door between that can stay open at all times.

I've yet to find a bad stay in Melbourne, even for a budget price.

We recently went to the aquarium and purchased a voucher off ebay that is 20% off the entry price. (I think I just searched Melbourne Aquarium on ebay.) It only cost me 99 cents for the voucher plus postage. I think it cost about $60 to get in for me and DH (before the discount). We didn't have to pay for DS because he is under 3. I think a family ticket is about $80-90?.

Sorry I can't help you out with accomodation ideas.. It's been a long time since we had a night away

Melbourne Aquarium is $85 for 2+2
Melbourne Zoo is $55.50 for 2+2 and you can buy them online so you dont have to queue

Not sure on CBD accomodation, check last minute and wotif or RACV book.

Paramount centre has serviced apartments, not sure where else.

I just thought of a hotel that's very close to the Aquarium and was featured on the TV show Postcards: The Pensione on Spencer Street. Apparently it is lovely... the rooms are small but beautifully fitted out but very reasonable price-wise. Google Pensione Hotel Melbourne. They are located at 16 Spencer St. So right near Spencer St train station.
