Is he secured? A harness to make sure he doesn't move around too much? Maybe he feels less secure in the boot than he did on the backseat??? That's all I could think of straight away.

I'd be asking this q on the dogsonline forum as you are sure to get some professionals (and so called professionals) giving you some tips.
