We did the same as Mrs Mac when we got our puppies. whatever you do, do not give into temptation to lift them up on the bed with you for a cuddle- very bad habit that they pick up very easily if you do this. Just pat him and try to fall back asleep. I also put one of my fluffy slippers in with my dogs when they first were puppies as it had my smell on it and was cuddly (however one of my dogs developed a fetish for my shoes and enjoyed destroying them for quite awhile)!!

Dont know what flooring you have as well (we had floor boards) and we had newspaper everywhere!!!! Then we slowly started making the newspaper areas smaller and smaller and then after a couple of weeks, our dogs were going to the toilet outside.

With desexing- it is normally around 6mths old that they get the chop.

One thing I would recommend doing is taking your dog to the vets within the next 2 weeks for a vet check to make sure the pup is okay adn to ask any more questions about your pup.
