You should be able to find an acupuncturist who will use acupuncture to complement any other medicine you are taking. Where do you live Sam?? Hopefully someone on here knows a good one near you.
As fas as I can work out, the main benefit of acupuncture in treating infertility is increasing blood flow to your reproductive area... for some reason, this helps things work better!

I just noticed you live in Sydney! Do check out the clinic in Rozelle.... google them or check out the other thread on here about acupuncture. They are really good there, and understand about other fertility treatments, and are therefore very good at treating you with acupuncture while you are going through other "western" treatments.
