You put newborns in the main stroller lying flat. Then toddler seat clips on the front for bigger kid. It's really up to you as to when you change them over, but there's not a whole lot of room in this position for the baby - once they get a bit of chub on them it's not very comfy!
Once P got to about 4 months old she HATED lying underneath, so even though she wasn't able to sit yet we moved the doubles kit to the back and reclined it (it has zippers down each side).
Once you are at that stage, as Sarah said, put bigger kid in the main part of the stroller and remove the adaptors from the doubles kit then clip it on the back. Smaller kid goes in next on the back.
IRT bags, when the doubles kit is on the front you can just use it the way you normally would (although I have a dash so I never hang anything on the handle because that's my breaking system). When the doubles kit's on the back, bags just don't work! I found I could take a smaller bag with essentials (1 nappy, wipes, drinks & food) in the basket underneath and the nappy bag just stayed in the car (or at home if we were just going for a walk).
Well said Yeah same for me have Dash.

    I have the Vibe.

DS2 laid flat in the back as a newborn - from memory, I unzipped the sides and loosened the back strap to get the "inbuilt seat" to lay flat. The removeable second seat then clipped to the front for DS1. He sat over the top of bub.

When DS2 didn't need to lay flat, I rezipped the sides and tightened the strap so it became a front seat for DS1, while the removeable seat clipped on the back for DS2 to sit in.

That make any sense? I found the removeable seat to be a real cow to clip in an out initially, until I got the jist of it. Piece of cake now.

Also, I've understand that due to weight distribution on the front wheel, the heaviest child always sits in the front.

ETA - re: nappy bag, when DS2 was laying flat it was hard to get into the basket under the pram, but that's where I stored a small nappy bag. Similarly I don't hang my larger nappy bag over the back of the vibe when both kids are in it - doesn't work well. Rather I continue to keep a small bag of essentials in the basket.

I have a Sport, and I lay bub in the laying down position, and DD2 sits in the toddler seat on top. It's not often that DD2 will sit in it though. I never take a large nappy bag with me anyway, so haven't had any problems with that.
